The 32-year-old left Tottenham after eight seasons when his contract expired in July.
He made over 300 appearances after joining the Premier League club from Ajax in 2012 - including last season's Champions League final loss to Liverpool - but leaves Spurs without ever winning a trophy.
Vertonghen joins a Benfica side that finished second behind rivals FC Porto last season in the Primeira Liga.
Benfica also announced the signings of winger Everton from Gremio and forward Luca Waldschmidt from Freiburg.
