The All-Star big man was visibly upset late in the fourth quarter after failing to force a foul call on Celtics center Al Horford, leading to a Marcus Smart dunk on the other end to put Boston up four with 24 seconds remaining.
Embiid released his frustration postgame, saying: "The referees fucking suck" before getting up and leaving.
The 24-year-old, who is likely to face a fine for his outburst, finished with 23 points and 14 rebounds in 37 minutes.
